So... I got some rust i think i am going to paint over it and clear coat it for now. I do something later to fix it.

Yeah, rust at that point it needs taken care of, not covered up.

Grind it down till you see rust no more then see how bad the damage is.

Once you see the paint bubble like that, it's all down hill from there. You can grind it off but it's going to come back.
So I pulled some carpet off in the trunk and wow I could press a whole right threw it. So I guess I am going to use some bondo on it. And red neck it back together.

You should probably take off the side moulding piece there and see how far it goes down the panel behind the piece.

You did not catch it early. That is nasty. Like has been said, don't "redneck it together". You will be much better off by paying someone to cut that crap out and weld in new sheetmetal. Do it now or junk your car in a couple years because it won't pass safety.
